Ok, I've heard time and time again that stalkers are really cool but I just never had any interest in them (I think the kit name is a turnoff). Finally I decided I would take Valygar with me. But before I got him I decided I would go by his house in the Docks just to see what happens. I walk in, a servant tells me that he isn't there and that I should leave. So I leave. I go get Valygar we finish the planar sphere, then we go to his house because I'm pretty sure I'm in for a subquest. I walk in the door, and Valygar turns hostile saying "I'll brook no abuse towards ...whoever" and then a whole troop of cowled wizards shows up. WTH is going on?!!! Also, I'm having another glitch where when one of my characters is charmed sometimes they just stand around instead of fighting my other characters (you may wonder why I would want to put an end to this but it feels just a little cheesy).

I usually just take Val straight to the sphere. I've never seen what you're describing. Not sure on the charmed thing either.

And in my game Valygar can't cast his mage spells, at least not haste, even if he's memorized them. I've got baldurdash fixpack and ToB patch. Although I can live without the spells, what's wrong?

Baldurdash should fix that. Though I would hope you installed it after the patch.

as for the valygar quaest you might not be patched

I have the baldurdash, and yes, I installed it after the patch. I'll be changing my computer pretty soon, so whaterver the reason for the spells not to work, I don't think they'll be there when I install bgII into a fresh computer, since it could be that the previous installations might affect the current one somehow...

I have experienced this in a straight Baldur's Gate 2: Shadows of Amn game (no TOB) . If you have previously visited his home in the docks and pissed off his butler, the butler summons the guards, and if you walk out be hind the butler the guards will be there when you next enter the house. Also, when next you enter the house, Valygar learns of the abuse of his butler and turns hostile. I don't think this happens if you part with the butler on good terms.

Thanks Warbone. That's probably what happened. I never killed the guards (didn't want to take the reputation hit) but I did make sure to assassinate Valygar. Him turning against me was totally out of character for him anyway. The Valygar I know would have asked me if it was ok to attack me first.
