OK. So I've started the Saga chapter, which is basically the first time I have been given access to the world map (couln't until out of City).

So what I would like to do is go do Watcher's Keep first, THEN do the rest of the ToB storyline.

Can anyone who has done this tell me if that is OK? I.e. is there basically no time limit on stopping the seige of the city? Or will I eventually come back, defeat the Baahl Child attacking the city, to find it too late?

No time limit. Saradush basically holds out until you make yaga shura uninvincible and confront him, then Saradush gets razed to the ground(like i care)

there is no problem with that at all. plus, you get some really cool weapons in there.
