This happens on any dragon I fight.

I cast Breach to remove their Stoneskin and Protection from Magical Weapons. It gives the "protections removed" message, but it does not actually seem to work. I will even cast Breach two or three times in a row, and every time it says "protections removed" but I still can't hit the dragon with my tanks.

It takes many rounds before my tanks actually start doing damage. I know that my tanks are hitting the dragon, because I get the occasional critical hit, but even that does nothing. It seems like my tanks are having to hack through all the Stoneskins and PfMW even though Breach should have removed it.

That is slightly odd. If PfMW is still active, you will get 'Weapon Ineffective' messages. If you aren't getting these, then PfMW is down. Breach should work fine (and does for me), but doing no damage after a critical hit is not usual. I guess the obvious question is: do you have any mods installed?

No, I have no mods installed other than Tutu but that shouldn't affect BG2.

Before I cast Breach, yes, I do get the "weapon ineffective" message from the active PfMW. After casting Breach, I no longer get that message, but my tanks still can not damage the dragon.

When they critical hit, it gives the message that there is a critical hit, but nothing else. The same thing happens when you hit a mage who has Stoneskin. The critical hit does no damage other than removing one of the skins. That is why I think the Stoneskin is still active on the dragon since I am getting no actual damage. It seems like I am having to hack away at the skins because for whatever reason, Breach doesn't remove the Stoneskin from the dragon.

In the vanilla game, Dragon's version of Stoneskin works differently compared to the version mages cast. The version dragons use is not removable by Breach. The same is true about the Iron Skins spell. They are rather removable by Pierce Magic, Ruby Ray of Reversal and similar spells (spells which remove spell protections rather than combat protections).

This issue/bug has been fixed by Improved Anvil. Quote from IA's readme:

A dragon's Stoneskin counts as a spell protection rather than a combat protection? That is odd.

    Thanks Sikret. :)

    I didn't knew it either.

And I usually use both Breach and Pierce Magic against a dragon, so I would probably never have realized that Breach didn't work.

Same here. Add Lower Resistance and my dragon fights become a mess.

Thanks for the info Sikret. :)
